Drew Cowley (2 for 4) hit a two-run single and an error allowed a third run to score later in the third for Oregon (21-9).
Sabin Ceballos added a two-run single in the fourth.
San Francisco (13-14) hit back-to-back singles to put two on with one out in the fifth but Pace (2-1) got out of it unscathed.
Grayson Grinsell retired the side in the sixth and left with two on and two out in the seventh. Matthew Grabmann issued a walk to load the bases and Blake Atkins hit a two-run single to put the Dons on the board. Will Asby followed with an RBI double to put the tying run in scoring position, but Grabmann ended the threat.
Josh Mollerus picked up a six-out save against his former team, allowing one hit with two strikeouts.
The teams play again at 5 p.m. Wednesday.
